Absolutely safe for the engine because normally the engine Intake Manifold is under some vacuum pressure anyway.

The Vacuum Machine's suction power is not very high (look it up and compared against known values of the Intake manifold vacuum).

In the worst case scenario, excessive vacuum can cause Rubber Hose collapse but again I think The Vacuum Machine's suction power is not enough to cause that (place your hand against the vacuum machine and you will see that it sucks your skin a bit).
